But this doesn't fit in with census entry.

I wasn't able to find a FreeBMD record of the birth of John E Thomas in 1880 in Sussex, however, I did find a John E Griffiths: Births Jan-Mar 1880 Griffiths, John Edward Westhampnett RD, Sussex, 2b 413 (Westhampnett is quite close to Chichester)

I wonder if the two children in the 1881 census were really children of Margaret's previous marriage, and were recorded as Thomas to disguise the fact that Margaret was not actually married to John Thomas at the time?

I couldn't find a FreeBMD record for Elizabeth in Northamptonshire, but I did find one for Margaret Jane) : Births Dec 1883 THOMAS, Margaret Jane Wellingbro' 3b 163

There is also a William Thomas Griffiths born Wellinbro' RD: Births Dec 1881 GRIFFITHS, William Thomas Wellingbro' 3b 163
